Prior to the Nazi plans there were attempts to draw colonists to the island by portraying it as a fertile, temperate land just waiting to be exploited. Similar schemes happened all across Africa. They were basically scams, but when the Nazis picked up the idea they didn't really have the Jews' best interests in mind.

The other big factor was that it was a French colony. The Nazis neither wanted nor expected to dismantle the British Empire, so they needed a somewhat habitable African colony they could actually gain control of and Madagascar fit the bill.

Far away and has no impact on rest of the world. The plan was to contain the jews and their spreading rotting influence. Imagine what would happen if Germany had their way and deported millions of jews straight into the jungles of Madagascar with no intention of helping them setting up a base.
