For most of its history Portugal and Castile/Spain had great relations, and the few times they fought Portugal won with outside support or it was part of a grander war that eventually Portugal`s side won

The reason why Portugal continues to exist is because Spain could not withstand a war of attrition against France, England and the Netherlands at the same time for more than 10 years. Adding that to internal betrayals, such as Catalonia and Portugal.
There was a time when Spain kept all Iberia together. But Portugal managed to separate when they joined so many wars at the same time, the king had to send the army to Catalonia, losing Portugal. Not all the Portuguese supported the separation of Spain, so Ceuta, who was Portuguese, stayed with Spain.

There was even a time during a succession crisis when Portuguese armies managed to take Madrid, but the occupation was unsustainable and they withdrew, restoring territorial status quo. During the Phillipine dynasty (where Phillip II of Spain inherited the throne), Spain and Portugal were united for 60 short years, but even then Portugal initially held high amounts of autonomy.
But yes, generally, the two countries were in amicable terms most of the time.
