Both are good but we all know eye patches are sexy. Also, how can I justify my character having an eye patch without people thinking s/he's a Gary Sue?

Make it the object of jokes and good humor. If you can't do that without feeling annoyed/denigrated, then your character was a Mary Sue.

Humor is the best route to go.
