If an organism is bred with negative traits the hive mind just stops making it. It doesn't just spit out nids at random, it breeds each one for whatever it needs at the time. Once a nid has served its role it gets reabsorbed into the biomass.

They keep everything. I'm sure there was some fluff about a trait the Hive Mind though was useless then it turned out they needed it in a specfic instance for winning a battle.
