If yes to all three, go for it.
Are the weaknesses ones that people could realistically have learned about and prepared to take advantage of? This is important.

There's no harm in tinkering with an encounter to challenge the party's weak areas. Just don't be a hoser and make an entire encounter designed to take a yard (all-psychic damage to fuck up barbarians etc.).

Obviously it depends. I think its fun to give the party fights where they can succeed easily, and fights where its a challenge. Most of my PC's are well built, so I usually plan my encounter's around targeting one or two party member's weaknesses. Overall, I think what matters is that you and your players are having fun with the game. I know mine enjoy a challenge, but they still want to feel like the heroes, so just do what they enjoy :)
Depends on how frequently it happens. Every now and then, with a story reason (people who know of and have studied the group, etc)? Sure, that's fine. This third group of random bandits in a row knows exactly how to take down the party? You deserve to be cunt-punted.

Depends:
Do you have 4 players with 1 specific weakness they all have in common? If so: yes, totally fair. Like having one Super Effective pokemon against the type of the gym leader, it's fair.
Do they have four separate, distinct weaknesses, which are not common or shared between players? For instance, is one player weak to ice magic, another to projectile weaponry, another to being grappled? Then it is poor taste to send out an enemy ice wizard who shoots ice-hamds that grapple foes.
I think it's fine to fuck with your player's weaknesses. Just so long as you don't have the mindset of 'they're fairly tough, they can take a CR+1 encounter which is tailor made to hard-counter them". You'll just get a TPK which feels especially cheap, while a CR-3 encounter that makes them sweat bullets might bring on a little humility.

If it is within reason. If the villain has been observing your party for a while, then of course they will send out whatever can fight your party most effectively. It keeps your group on their feet.

It works fine if say, the evil baron who the party has been fucking with has had spies gather info on the party and talked to people who fought them previously and so he hired mercenaries who he thinks would be effective in defeating them the same way a party of PCs might be hired to fight monsters or gives his men suitable gear. If the party wizard openly uses fire spells all the time and introduces himself as Falgor the Flammable of course the guys sent after them will grab fireproof cloaks or potions of resist flame, and it doesn't take tactical genius for the Guard Captain to tell his men to break out the bows to fight the huge guy with the axe the size of a wagon wheel rather than close to melee. This is fine, can lead to some fun encounters and makes sense.
What is not okay is using DM knowledge of characters against them. If one of the party is secretly a lycanthrope then every asshole bandit shouldn't just happen to have silver daggers or if the party cleric has a secret fear of spiders not every step outside town should feel like they've wandered into Loth's summer home. Fighter who specilized in doing huge crits? Boy sure seems strange everything that isn't undead, oozes, and golems all have Armour of fortification on.
Even these can work as one offs but if the party feels like every random orc is custom crafted to fuck these four adventuring assholes they'll feel like they're being screwed.
Implementation is a question in this.
If you put an encounter for them to face that strikes at a weakness they have chosen as an intentional flaw, it has to come up at some point.
If it's a coincidental weakness, then having it come up makes some sense, though unless they're facing enemies knowledgeable about the party it shouldn't come up commonly.
If it's a weakness or deficiency in the party's total composition, it has to be handled carefully; I once accidentally stonewalled a party by presenting an impediment with the thought that their tech specialist would handle the front door and get them in so they could do their thing, but somehow he got left behind and they wound up locked outside with no way in. Left a lotta folks a bit frustrated that the big stellar megacorp's security measures actually worked for once.

If an established, intelligent enemy is out to get the players, then it stands to reason that he will have his goons equipped to handle them.

Nah, there was a GM in a thread just this last week who noticed the entire party had taken colorblindness as a flaw. He set them up in a scenario where they needed to disarm a bomb by cutting the red wire, as you can probably guess it didn't go well for that party. Consensus in that thread was that it was an ok thing to do, since it wasn't a made up "rocks fall" no-win situation.
In a more general sense targeting weaknesses can make for a more interesting encounter since it will force your players to think and act differently. Just don't over do it, or make it a situation where they have no hope of success. In the bomb scenario, for example, the party still could have gotten lucky and cut the right wire, or have had another way to deal with/disarm the bomb.
I/m more of a fan of encounters that target one of the party meber's weakness in a way he must rely on the rest of the party to save him. It builds party loyalty.

No, it wouldn't, but it'd probably be considered rather unsporting to do it excessively. It does depend on the group of players you've got to some extent - some players are going to enjoy being challenged by that sort of thing regularly, others are going to find it more of a slog.
