I'm on the third of Chandler's Marlowe series. One thing he does well is have the femme fatale being an inconspicuous character. It works especially well if there's other, more obviously suspicious females around her to distract you.

I did something like this with a femme fatale noble woman in one game. Her assistant, who acted as a go-between for her and the PCs, was extremely awkward and in addition to being obviously scared of the PCs would be visibly uncomfortable as soon as things started getting suggestive (pic related). Her clothing style was also a lot of conservative, full length, gray dresses, in contrast to her mistress's finely made and revealing outfits. This noblewoman's other member of staff who appeared frequently was her bodyguard, who was pretty much just all seriousness all the time.

They don't have anything against the party, but they are a sleeper agent for a network of espionage agents the party has crossed. For the entire first half of the campaign they help out the party, get them situated into the area, starts a relationship with a party member perhaps. Then one day while everyone's minding their own business she runs up to the party's base saying that the orphanage is on fire, and when everyone runs off to help out, half their stuff goes missing with a calling card from an antagonist from earlier in the campaign. The party hunts them down, and while they may be victorious in bringing them to justice, they reveal that they had nothing to do with them personally. Assuming the party has an entire brain between them, they figure the only possible suspect is HER, who strongly denies it, spouting their past relationships as evidence for them, but it doesn't hold up when she herself can't come up with a proper alibi, as her memory is conveniently fuzzy during the time in question.

A female NPC in one of the games I run has repeatedly tricked the party into shit, even though they should know better by now. This is because she does not care if she looks smart or not. She devotes tons of energy and time to the "dumb seductress villain" look, and the moment the players fall for it or start thinking they have the upper hand, she gets them.

I can really only pull this off because I've known my gaming group for more than ten years. I know how they think. With a random group there's no way I would be able to run that kind of villain. Just think about the kinds of assumptions they make in certain situations, and use those assumptions against them.
