The problem is evangelism.
Once upon a time, religious leaders were more concerned with helping the people around them than they were with power. Indeed, you can see this in some of the requirements religions impose on their followers (i.e., don't eat bacon, don't cut your beard with a rusty razor, only have sex with one person). These demands kept people from consuming too much fat, getting tetanus from shaving nicks, and spreading STDs.
Then evangelism happened. Surely, the priests said, if we are spreading the word of God then we can do no harm? And, of course, they declared themselves the only true believers, because true believers spread the word of their God all the time.
Evangelism gets the word out faster and gains you more followers (and donations) than traditional clergy could. And it does this by ignoring the good that an organized group of people with money can do. Jehova's Witnesses went out to the site of Harvey's devastation, not with food and water, but with iPads and gospel, and you can't eat gospel.
Then came extremism, which took evangelism to its logical conclusion: anyone who does not convert must be an enemy, and therefore if they do not convert they must be destroyed. Never mind the beliefs themselves; what matters is the total dominance of those beliefs. You see extremism, not only in religion, but in our modern politics, where anyone who isn't with you MUST be against you.

tl;dr: Greedy assholes ruined religion, just like everything else.

People killed by religious fanatics were killed because they were wrong religion or atheists specifically. People killed by stalinists were killed because they were enemies of the regime, not because they were religious.

But if religious people are considered enemies of the state by default, doesn't that mean they are killing people for being religious?

Those people did target people just for being religious. State atheism was a thing. It wasn't even a side thing or because some church doctrine disagrees, it was an explicit goal. A failed goal but a goal nonetheless.

No. There were plenty of religious people in the USSR in Stalin's times, and nobody was killing them or imprisoning them for being religious. A person could've been imprisoned for taking his underaged child to church or for teaching the bible, or whatever other sacred book, but not for being religious, even openly so. Church was viewed as a tool of oppression in 20-40-s, a tool that was helping tzars' governments oppress the peasants.
Now, I'm not saying that the Soviets did not do the same thing but with ideological propaganda instead of religion. I'm not saying Stalin was right. I'm not saying state atheism wasn't a thing. I'm just saying it was not atheism for the sake of atheism, it was atheism for the sake of destroying the previous regimme that did make good use of religion, desu. Since 1950-s, religion is still frowned upon, but not actively oppressed.

That's the thing. Their methods failed. It doesn't subtract from their attempts and intent. There's stories of children being fed certain forbidden foods on various holy holidays to see who would reject and out themselves. Unless rationality can be blamed, their atheism was the reason.
