So again, I like the idea that the Jedi were fully aware and just didn't think much of it. Maybe even supported it to deal with Jedi that may have turned to the Dark Side.
You can be loyal to your programming WITHOUT being a zombie. It's how it worked in Legends, and was more morally ambiguous in that these guys that are practically your friends are ready to kill you in an instant. There was even one instance that I forget exactly, but it was a conversation between a Jedi General and a Clone Commander, where the clone says he'd strike against him without hesitation if he acts against his orders.
