Assuming your GM lets you apply construct modification rules to the homunculus companion. Which is something that is very iffy and it's highly likely your GM will give you dirty looks. Was it ever FAQ'd as working? I can't imagine Paizo would intend a class feature companion be allowed to get those modifications.

Wis is a better mental stat than Cha.

Also the mental stats are Wis>Int>Cha

>ways to get CHA to Will saves, meaning the only things WIS is needed for anymore are Perception and Sense Motive

I mean you already get CHA to all your saves, which is exactly half of why WIS is good. The rest is just skill checks.
