If he isn't part of the warp so far as we know so he isn't going to get nomed by Choas gods. He isn't fuckupable by mundane weapons if he's in his prime.
Being unable to kill, contain or slow him down the Imperium is just going to have to learn to live with him.
Melkor was all about taking control and remaking the universe how he saw fit. He gradually works his way up the Administratum, starts influencing the Ecclesiarchy and becomes recognized as the Emperor's right hand.
Eventually his importance to the Imperium eclipses that of the Emperor and the Imperium goes the way of Numenoer and takes up Melkor worship as the state religion.
For the most part nothing changes.
Possibly the Administratum becomes more efficient.
