I think the Primarchs are also a big part of it because everything before painted them as being close to perfect whereas the HH give or expand upon their human flaws.

Honestly if the Primarchs didn't have human flaws or the Emperor was flawless I don't know had people could justify the mentally stable Primarchs who went traitor.

The Emperor being somewhat inhuman seems more realistic considering he's the most powerful psyker in human history and millennia old, not to mention an empire builder. It also helps to give him flaws by showing that he is so concerned with his overall plans for humanity and its future that he has basically cut himself off from the majority of his own race and looks at it and his creations for the most part as nothing more than resources in the furtherance of his ultimate goals.

I think that since so much about the Emperor himself was never really shown (And even Master of Mankind supposedly danced around it, only showing how he is viewed through the eyes of others.) and much more was said that a lot of fans came to interpret him as having unconditional love for every human being like the Abrahamic God does rather than being someone who wants what he thinks is best for humanity, but at the same time is or has become incapable of connecting with the majority of it on an emotional level.

With the Horus Heresy GW had a choice between Jesus and flawed somewhat benevolent architect and they went with the latter.

Ultimately however it doesn't really matter since at best GW will dance around and only hint at things since it's nothing but good for them to be mostly ambiguous about the Emperor and leave it as something for the fans to argue about.

The problem isn't that, as hints of it have been there since the beginning, and most fans can easily accept a coolly aloof figure in the Emperor for precisely the reasons you mentioned.
What is lacking is the representation of his age and experiences in his actions; so much of what the Emperor has been shown to do is so outrageously foolish, it suspends belief.
As said, he has been shown to be an idiot, and that is NOT what anyone outside of BL's Chaos fanboy writers what.

Horus, Fulgrim, Mortarion, Magnus, Perturabo, Alpharius, and Lorgar could I think all be called mentally stable with their flaws being actual humans flaws that are at most exaggerated.

However it's those exact flaws which I've seen so many people screech about and what led me to the belief that they expected the Primarchs to be beyond human and not simply humans with superpowers. It doesn't matter if you point out that in the Index Astartes Mortarion got all pissy when the Emperor showed up on Barbarus or that Alpharius' reasons for turning seemed to hinge upon the fact that Guilliman talked shit about his preferred method of waging war.

I think the Horus Heresy has done a good job with Mortarion by having him becoming or being disillusioned with the Emperor and seeing him as just another tyrant rather than his original reasoning being ambiguous or leaning more towards being upset because the Emperor stole his kill.

The Chaos gods are not omnipotent, if theey were then they wouldn't get mad when they lost, arguably wouldn't have to rely on mortals in the materium to do the heavy lifting for them, and arguably would always be at a stalemate, thus making the Great Game a boring affair.
