There are some organs and such that are useless in water but good on land, and some of those organs can be repurposed to make something new if the creature evolves to go back to the water. For example, the processes that let mammals get so large are a massive waste of resources in the water, but can be evolved completely on land with no problem. If the complete structure is put into water, it is still useful.
Think of it like how a high-performance engine works in a car, but a propeller plane can't fly without one.
