No, your body cares about the multitude of other macro and micro-nutrients, minerals and vitamins that you get while consuming those calories.
The only thing I would call empty calories is
soft drinks which on cuts eat up valuable calories that otherwise would fill you up.
I just ate a big mac and mcnuggets, and the rest of my meal program fits with my daily calorie and protein intake. What's the problem?

How about empty calories being a wasteful intake of calories vs. a healthier alternative? I'd consider 200 cal of soda to be empty relative to 200 cal of cottage cheese. Especially when cutting.
